Are the headers and attachments kept?

The From, To, Subject and Date headers are rendered at the top, and inline images appear in the body — which is what makes the PDF usable as a record. Attached files stay in the original .eml; save those separately if you need them.

How do I get an .eml file out of my mail app?

Most mail clients export one with "Save as" or by dragging the message to your desktop. In Gmail, open the message, choose Download message, and you get the .eml.
